German E. coli outbreak is a killer hybrid

The food-poisoning outbreak in Germany, which has so far sickened more than 1500 people and killed 18, involves a novel kind of Escherichia coli bacterium never seen before. Researchers in Münster, Germany, announced yesterday that the new E. coli is a hybrid of two other disease-causing types.
Now they plan to see whether the hybrid genome is what makes this strain so aggressive. They are also creating a custom testing kit for medical labs to find whether it has spread more widely, and possibly where it originated.
The outbreak so far appears to be limited to Germany. People have been taken ill as far afield as the US and the UK, and one person in Sweden has died, but all had recently visited Germany. Many say they have recently eaten raw tomatoes, cucumbers and salad vegetables.

Why so virulent?

The bacteria were initially identified as a strain of E. coli called STEC, or Shiga-like toxin-producing E. coli, which secrete toxins that cause bloody diarrhoea. Normally about 5 to 10 per cent of STEC infections progress to a severe complication called haemolytic-uraemic syndrome (HUS), in which toxin-induced blood clots in capillaries damage major organs, especially the kidneys.
Infections in the current outbreak seem to be more virulent, however. The Robert Koch Institute in Berlin, Germany's federal centre for disease control, reports that 470 patients – nearly a third of the 1500 known cases in the current outbreak – have developed HUS. That said, greater virulence may not be the only factor at play: differences in how cases are defined may also be responsible for the apparently high rate of HUS.
The German national consulting lab for HUS at the University Hospital in Münster yesterday announced that it had sequenced the outbreak bacteria's genome and in addition to STEC genes, they found genes from another kind of E. coli called entero-aggregative E. coli. These latter bacteria normally adhere to the gut wall, causing watery, persistent diarrhoea. While STEC lurks mainly in cattle guts, entero-aggregative E. coli are known only in humans.
"The rapid whole-genome sequencing results enabled us to discover within days a unique combination of virulence traits," says Alexander Mellmann, one of the researchers in Münster. The team plans to study whether this has caused a true increase in virulence in the hybrid.
Paul Wigley, a specialist in gut bacteria at the University of Liverpool, UK, says entero-aggregative strains are "tougher" than other E. coli because they can clump together to resist stresses. So an aggregative strain with the genes for Shiga-like toxin might well be more virulent than ordinary STEC.

Testing kit

Earlier this week the Münster team distributed a test for the new hybrid E. coli to allow doctors at German hospitals, which have been overwhelmed with diarrhoea cases, to identify people with the infection. The test, called a multiplex PCR, detects DNA sequences from four of the bacterium's genes, and "can analyse not only samples from people, but also, for example, isolates from food", says Helge Karch, head of the HUS lab at Münster.
The company that made the sequencing machine the Münster team used, Life Technologies of Carlsbad, California, now plans to use the whole-genome sequence to create a test that is even more specific for this hybrid strain.
The discovery underscores the limitations in testing for E. coli that have already led to economic disaster for Spain's vegetable industry, Europe's largest. Early in the outbreak German authorities revealed that they had found STEC on cucumbers imported from Spain. They reported the finding, as European Union rules require for any discovery of STEC, unleashing a wave of bans on Spanish produce.
On Wednesday, German authorities announced that the STEC they had found was not the same as the one causing the outbreak. Spanish officials quickly declared themselves vindicated, even though the bacteria that were found on the Spanish cucumbers were also pathogenic.

MRSA 'superbug' is found in British milk

A new strain of MRSA has been discovered in British milk, scientists report today.
The superbug, resistant to antibiotics, has been isolated from samples of milk taken from farms around the country and has also infected humans. It is the first time MRSA has been found in farm animals in the UK.
Experts said that as virtually all milk sold in Britain is pasteurised, drinking it or eating dairy products was "not a health concern". Meat was also unlikely to be affected, but any MRSA present would be destroyed in cooking anyway.
The "main worry" was that the bacteria might colonise people who work on farms, who might then transmit it to the wider community.
The revelation triggered immediate protests over intensive farming and the use of antibiotics in livestock. The Soil Association demanded an end to routine antibiotic use in dairy farming and the introduction of comprehensive tests for MRSA of farm animals, farm workers, milk and meat.
The first human case of infection with the new strain was found in Cambridge in 2009. Since then 12 cases have been identified in Scotland, 14 in England and 24 in Denmark. Most were carriers of the bacterium, but in some it caused serious infection of the blood, wounds or skin. Infections with MRSA are treatable but cause more severe illness, require stronger antibiotics and take longer to resolve.
The discovery is the result of a chance finding by researchers at the University of Cambridge, who were investigating mastitis in cows, an infection of the udder. Their results, published in The Lancet Infectious Diseases, show cases of the new strain are increasing but account for less than 1 per cent of all human MRSA detections. Less than 3 per cent of dairy herds are thought to be affected.
Mark Holmes of the Department of Veterinary Medicine at the University of Cambridge, who led the study, said: "It is still not known for certain if cows are infecting people, or people are infecting cows. This is one of the things we will be looking into next."
Asked if the routine use of antibiotics in livestock farming was a factor in the emergence of the new MRSA strain, he said it was a "credible hypothesis".
"Farmers are under tremendous financial pressure from the super- markets. It does mean they are the most efficient milk producers but that means they have more mastitis and use more antibiotics," he said.

Why Apple Enthusiasts Are Wrong About Windows 8

On Wednesday evening, Microsoft showed the first public glimpses of Windows 8, including a touch screen interface that's unlike any version of Windows we've ever seen. And already, Apple enthusiasts are chiming in with disdain.
Microsoft just doesn't get it, they say. Windows 8 drops the ball by supporting both tablet and legacy Windows applications, instead of throwing everything out and starting a new tablet OS from scratch. The iPad is so perfect because it doesn't try to be a Mac, they argue. Letting people run Excel on a tablet just isn't "elegant." No, it's a fundamentally flawed understanding of what makes Apple's tablet so magical and revolutionary, they protest.
Baloney. Microsoft doesn't have to copy Apple's strategy for Windows 8 to succeed. In fact, copying Apple would be a fatal mistake. Instead, Microsoft should be charting new territory with Windows 8, and that's exactly what's happening.
In supporting the old, familiar Windows interface and the new tablet experience on a single device, Microsoft has laid the groundwork for modular computing -- that is, a single device that transforms to suit the user's needs. Want to lounge around with some e-books or videos? The tablet interface makes it possible. Want to get some work done? Plug in a mouse and keyboard and go crazy with the desktop version of Excel. It's the best of both worlds in one piece of hardware.
At Macworld, Jason Snell argues that this is a risky approach. If the iPad ran Mac apps, he says, developers probably wouldn't have bothered creating all-new apps for the touch screen. I'm not convinced that the same will be true for Windows 8, with its huge potential customer base. There will be demand for touch-based apps simply because of how many people are already using Windows. And besides, Microsoft has proven willing to grow its app ecosystem by paying developers.
I also don't buy the idea that Microsoft needed to show a version of Office built from the ground-up for tablets, as John Gruber argues. While it'd be nice if Microsoft created touch-based versions of its productivity software -- and don't rule it out just yet -- there's only so much work you can do with a touch screen. Trust me, I've tried to blog on my iPad countless times, but I can never get farther than tapping out a rough draft and switching to a laptop to finish the job. It's not just the mouse and keyboard that makes the difference. It's the little things, like keyboard shortcuts, right clicks and easy access to a file manager.
What Microsoft demonstrated on Wednesday is exactly what I want in a computer -- a lightweight tablet UI that's meant for casual computing and a powerful, classic Windows that allows me to work. I'm tired of carrying around my iPad and laptop together. I want one device that does everything.
That's not to say Microsoft will pull it off. The company has set some ambitious goals for Windows 8, and a lot can go wrong. But I'm not about to dismiss what Microsoft is doing because it doesn't follow in Apple's footsteps. For Microsoft, playing copycat would only solidify Apple's lead in the post-PC era.
